Upgrade from 3.0.0 to 3.0.1 gave "File integrity check failed" with huge list

I’ve just automatically upgraded from 3.0.0 to 3.0.1 and I got

File integrity check failed and reported some errors. You should fix this issue and then refresh this page until it shows no error. Details

Clicking on “Details” gave me a huge and badly formatted (all the <br /> were escaped so visible and not rendered a line breaks by the browser) list of files beginning:

Files were found in your Piwik but we didn't expect them.<br/>--> Please delete these files to prevent errors.. <--<br/><br/>File to delete: LICENSE<br/>File to delete: Manifest.xml<br/>File to delete:

I see it’s less than four hours since this release was rolled out so have a caught something that was missed in testing or do I really have to work my way through this list deleting all these files by hand?

if you can run commands on the server there is a command displayed in the System check (without the <BR>). Otherwise you can also ignore these for now (we’ll make it better in a future version, there are tickets tracking this)
