I’ve got several stores - each on a subdomain, done with Magento.
Unfortunately, I cannot use different footers (only got one theme folder for all stores) for different tracking codes, so I wanted to ask, whether it’s possible that Piwik knows how to seperate this?
Is anybody using a setup like this?

This depends on the complexity and automation level you require.
Assuming you only have a handful of sites and don’t mind setting them up yourself, you can create all the different websites (one for each store) in Piwik, then display different tracking code in the magento footer by using PHP in the templates, or if that is not possible, the conditional statements built into the template language Magento uses.
