Set Site ID vs. let Piwik choose by URL

We are setting up a new installation of Piwik to gather metrics from several Intranet sites including custom variables from the visitors’ profile.

Piwik expects a URL for each site, and also sets a “site ID” in the Javascript tracking code.

Are both of these necessary, and if they are in conflict which one will take priority?

Site ID is the only one that is used.
