Is there a simple (and safe) way to restart all statistics but to keep the website settings?
Not yet.
If i would want to do that, i would go in the DB using phpMyAdmin and drop all archives tables.
Then, i would empty the 3 log tables.
But, there’s no garanty that doing like this wont cause any problem.
Doing a clean install could be safer.
Anyway, it involve loosing some stats while working on this.

Anyway, I will manage it somehow. But someone should add that feature to the wish list. Web analytics got a lot to do with benchmarking and for some benchmarking tasks exact time frames are necessary.
