Is it possible that Piwik does not properly count PPC ad clicks, at least from Bing/Yahoo and facebook?
Can anyone confirm this being an issue?

Do you mean, that the referer doesn’t show as expected?
If so, it would be great that you list your piwik_log_visit table referer information for the visits that do not show the referer as expected in your Piwik reports.
Thanks Matthieu. I had not thought to look at the referer table. I will do so and reply back if there’s something I don’t understand. I think some of the issue might be that a few visitors have JS blockers, preventing the proper recording of click throughs.
