I have applied the recommended workaround 301 Moved Permanently but visits are still not being tracked 301 Moved Permanently.
To avoid further losing visitors data, would a brand new install of Piwik be viable? Assuming it works, can the new logs be manually combined (now or after a bug fixed release) with the historical logs to restore a complete picture?

you can try it, try to re-install Piwik and during installer DB Setup, input your existing piwik DB information
